In dem steht: "* Nutzen Sie zum Ausfüllen der PDF-Dokumente ausschließlich Adobe-Produkte (Reader oder Acrobat)."
Da die E-Vergabe des Bundes einer herausragende Stellung in DE einnimmt, lohnt sich hier vermutlich das nachfragen.
* Ist das überhaupt rechtens? (Sollte einen offenen Standard verlangen. Die Frage zielt mehr darauf, ob sie nicht ihre eigenen Richtlinien und Pflichten verletzen.)
* Was bekommt der Bund dafür, dass er die proprietären Produktes eines Herstellers bewirbt?
(Ja, alles eine bekannte Diskussion. :) )
In der Vergangenheit habe ich häufiger PDFs mit Freier Software ausgefüllt, auch für die www.e-vergabe-online.de. Das schon durchaus funktioniert.

Um hier mal einzuhaken: [PDF 2.0] wäre eine gute Gelegenheit ein hinreichend gut nutzbares Programm unter freier Lizenz zu schaffen.
Hauptproblem: Wie bekommen wir es hin, dergleichen zu finanzieren?
In der PDF Alliance gibt es keine Bewegung dahin etwa Stipendien oder ein Projekt für eine Referenzimplementierung zu finanzieren.
Und die derzeit verfügbaren Lösungen die u.a. via https://pdfreaders.org/ verbreitet werden, sind in vielerlei Hinsicht mangelhaft wenngleich sie für vieles außerhalb professioneller Nutzung genügen mögen. Nur Beim Erstellen einer PDF mit z.B. LaTeX muss hier enorm darauf geachtet werden welches Programm welche Features unterstützt oder auch nicht.
Und aus reinem Ineteresse: Mit welcher Freien Software erstellt und bearbeitet ihr PDFs ?
Zur deinem Problem: Einfach die Freie Software nutzen und wenn dann eine Benachteiligung im Prozess entsteht hätten IMHO Beteiligte einen wesentlich festeren Angelpunkt für juristische Auseinandersetzungen.
Disclaimer: Ich denke noch immer, dass niemand wirklich PDF braucht, aber es ist einer dieser Industriestandards… man kann das einfach geradeaus ablehnen oder versuchen den Standard zu verbessern.

Ich erstelle PDF/A-1a (auch mit eingebetteter ODF-Datei) mit Apache OpenOffice.

also wenn es unbedingt sein muss: LibreOffice Draw.
Ich argumentiere allerdings immer dagegen, weil PDF für mich ein reines "Austauschformat" ist, kein "Bearbeitungsformat". Ich wähle PDF, wenn ich sicherstellen will, dass etwas visuell so ankommt wie ich es erstellt habe. PDF als Bearbeitungsformat ist für mich ungefähr so als würde man einen Text drucken, der noch nicht fertig ist und dann die Mit-Autor*innen nötigen, im gedruckten Text "herumzuschnippeln", um Korrekturen vorzunehmen anstatt die digitale Fassung zu nehmen.

Eine kurze Anmerkung: Damit halten sie sich nicht an die Empfehlungen aus dem Migrationsleitfaden, was vielleicht ein Argument ist, wenn sie jemand anschreibt. Dort steht:
Das Darstellen von PDF-Dokumenten ist mit vielen verschiedenen Werkzeugen möglich. Solange keine Kommentierungs- oder Überarbeitungsfunktionen benötigt werden, ist man in der Wahl des Werkzeugs frei. Werden PDF-Dokumente öffentlich bereitgestellt, sollten Behörden fairerweise zu deren Betrach- tung nicht mehr ausschließlich den Adobe Acrobat Reader empfehlen, sondern beispielsweise die von der FSFE bereitgestellten HTML-Bausteine 250 zum Download alternativer PDF-Betrachter in ihre Seiten aufnehmen.

Wahrscheinlich kann der Adobe(r) Reader an der Stelle, so etwas wie, eine mit der Maus gezeichnete Unterschrift einfügen....

Gut, mehr Beiträge sind sinnvoll. (Bei aller berechtigten Kritik an PDF).

Ein Eintragen in die Signaturfelder übernimmt bei der e-vergabe dessen Klient (der ist in Java geschrieben und läuft auf GNU-Systemen.)
